Just watched the Utena movie....IT MAKES NO SENSE WHATSOEVER. And why did Utena turn into a car???

:P That too is symbolism. See he died saving that girl (Shiori?). But Utena forgot it and came to this little fake world with him in it. He's a ghost; he's not real during the entire thing. It's only when she goes into the confessional (Black Rose Saga of the anime) that she realizes the truth and remembers everything. Then she "lets him go". After that she is free to free Anthy as well.
